Best way to avoid tone loss with EFX rack?

Hey so I've got a yamaha spx900. I really enjoy the effects that come out of this thing, but obviously there is some serious tone loss, even when bypassed (definitely not true bypass). It's not too noticeable to the average ear I'm sure, but me knowing what my AC-30 sounds like with nothing running through it, I just get frustrated. Is it best to run it through the loop or straight in? Are there any ways to clean up the sound so I don't experience a ton of tone loss?
